By 1870, there were six stores in town with a population of 1,500 people; three hotels; two churches; an academy; and a post office serving all seven towns within Green County. The first settler in Stoughton was John Beard in 1836. The post office was established in 1855 and named for Captain James A. Stoughton (1814-1884), an officer with the U.S. troops during the Mexican War who also served as a judge and sheriff of Barron County from 1858 to 1861, when he resigned due to ill health. According to the United States Census Bureau, the town has a total area of , of which is land and is water. As of the census of 2010, there were 906 people living in Stoughton Township.. Of these, 248 are unmarried partners living together in a household formed by two or more individuals; 412 are married couples living together as one family; and 106 are single adults over 25 years old who live alone or with someone under 25 years old

In 1902, the first high school in Stoughton was built and soon became one of the most popular schools in town.
