When Pflugerville was founded by John C. Frémont in 1836, it was a new town on the banks of the Frio River. The site that is now Pflugerville was chosen for its location between two forks of the river, making it an ideal place for a military fortification. Pflugerville grew rapidly during the 1840s and 1850s as both farmers and cattle ranchers settled in what is now Pflugerville. In 1853, General James K. Polk arrived in Texas with his army and became Governor of Texas; he decided to move Texan forces eastward from San Antonio so they could join Polk's army at Tyler, Texas. When news spread that Polk was moving his army into Mexico, thousands of Texans flocked to Pflugerville to see him off. In 1856, Pflugerville became part of the newly formed Republic of Texas when Texas seceded from Mexico. However, when Confederate forces invaded Texas in 1861, most residents chose to stay loyal to their previous Mexican government rather than joining the Confederacy. As a result, many businesses and infrastructure were destroyed during Union occupation; however, some were rebuilt afterwards under Federal control. A fire destroyed much of downtown Pflugerville on November 10th 1862; however, due to quick response by citizens and firefighters%, all damage was repaired within days despite extensive loss of property. Following the Battle of Fort Sumter on April 12th 1865 – which resulted in more than 200 Confederate casualties including 55 officers - many Texans decided that independence from Mexico was best achieved through peaceful means rather than waging war against scanty resources while other parts of America faced violence and starvation. Consequently, when President Andrew Johnson announced plans for Reconstruction in May 1865 – calling for all states north ofMexican Border to admission into the Union – most residents chose not to participate because they saw nooses around their necks if they did so (although some did). The lacklustre results following Reconstruction left many people feeling disenfranchised within their own state - particularly those living near Baylor University where white students outnumbered black ones 2:1: triggering one significant event leading up to secession during this time period called "The Great Baylor Uprising".

In 1881, Pflugerville became the first city in Texas to be incorporated. The first mayor of Pflugerville was William Silloway. In 1911, Pflugerville became one of the original municipalities within the City of Austin. On May 1, 1961, Pflugerville became a part of the new Austin-Round Rock metropolitan area.
