The first settlers to Cortland were Dutchmen who arrived in 1624. They built a log cabin on the now known as State Road 14 near present day Elmira. The town was named for Colonel George Washington's plantation near present day Rome, New York which served as a stop on his surveying journey through upstate New York in 1768-69. The first post office was established in 1814 and remained open until it was discontinued in 1847 because of lack of customers. Cortland has had many businesses over the years including: an early dry goods store, gristmill and flour mill, cigar factory, ice cream parlor, grocery store and pharmacy. In 1912 Cortland began hosting the annual Empire Theater Festival which continues to this day with several new plays each year being performed at the theater including "Hamlet" by William Shakespeare and "The Playboy of Notre Dame" by Arthur Miller. In recent years there have been efforts to revive some aspects of old life such as outlawry (one play features a manager trying to bring back such activities) and farming (a large percentage of residents are self-employed farmers). There is also an Artisan Cheese Shop located downtown where cheese made from local cows is sold by hand or by bagel ovens direct from the farmstead gate

In 1827 it again lost its town status when it merged with the neighboring village of DeWitt to form what is now called Niagara-on-the-Lake Township (now Waterloo Township). Cortland has been governed by a Town Board since 1827 and by an elected Mayor since 1907. The current Mayor is Democrat Kathy Sheehan who won office in November 2017 after winning over 50% of the vote in her primary against incumbent Republican Mayor Rich Waltz
