The town was named after General John Fenton Clay, who fought in the Mexican-American War and also served as adjutant general under Ulysses S. Grant during the American Civil War. Clayton was platted on December 12, 1837 by Samuel Geary and James Lummis from land grants given to them by Governor John Van Buren. The name "Clayton" appears on a deed dated May 2, 1840 from David Denny to Elijah Whitehall and others unnamed). A post office called Clayton was established at this location on October 5, 1868., and remained in operation until it was discontinued by the US Postal Service on January 3, 1978. In 1902 when St Francois County became an open-air air county seat with no limit to population growth (the practice then being unique to Missouri), Clayton became an incorporated village with a clerk/treasurer and three trustees responsible for all aspects of local government including education, public health, fire protection and street cleaning etcetera In 1934 Orson Welles filmed his short story "The Lady With The Dragon Tattoo" here while he was guest speaker at nearby Hannibal University which made him well known throughout Clay County

The town was renamed Clarendon after General James Gage's brigade that fought in the Mexican-American War at the Battle of Monterrey on October 6, 1846. According to the United States Census Bureau, Clayton has a total area of 0.8 square miles (2 km²), all land.
