The fort was later renamed Fort Morgan State Park after General Robert E Lee who served as its first Commandant. It was during this time that early ironclad warships such as CSS Alabama were constructed around Morgan City Naval Yard and these warships helped protect Baton Rouge from Confederate attack for many years.

In 1868, Governor John Peralta declared Morgan City an incorporated city and it remained an incorporated city until 1934 when it became a parish under jurisdiction of New Orleans
