The first permanent settler in Minooka was Daniel Boone in 1800. The town was platted on March 7, 1837 by order of the General Assembly of Illinois from land that had been donated by Isaac Brockington and others. It became a village on December 6, 1852 under the name "Minerock". The village went out of existence on January 1, 1871 when it merged with the neighboring town of Arlington to form the new city of Minooka. On July 1, 1932 it became an incorporated municipality again under its present name. On November 14, 1865 Abraham Lincoln visited Minooka while he was campaigning for president; he addresses a meeting held at Bowman's Hotel to promote his candidacy. He also spoke at a picnic held in Centennial Park on October 25th and 26th of that year as part of celebrations marking 100 years since Illinois become a state. In 1870 John Atherton built what is now known as Atherton Hall which served as home to local officials until 1935 when it burned down and all evidence was lost save for one room used for storage during construction which has been preserved ever since as part of Atherton Hall Museum (now called Atherton-Municipal History Museum). In 1935 there were plans to build an airfield near Minooka but these plans were scrapped due to budget cuts and never came to fruition. In 1961–1962 there were plans to build a shopping mall near MinOOKA but these plans also never materialized either. In 1984–1985 there were plans for a small dam acrossriver from Minooka but this project never took off either because it met opposition from farmers who felt their water rights would be taken away if the dam were built.According to "Kane County Historical Society: A Guide To Kane County" by Don Ladd In 2003 there were proposals for building an apartment complex just north of downtown minooka but those proposals too failed.

The last mail service was discontinued on May 14, 2006. In 1925, the village of Minooka merged with neighboring Lockport to form what is now known as Lockport-Mokena Municipality. In 2000, following referendum approval by voters, the municipality became an all-minority racial majority black city when it added African American residents from nearby Brookfield and Northwest Side communities to its population

In 1840, the town was renamed after General George Washington. The township of Minooka was organized in 1847, and the city of Minooka was incorporated on November 3, 1907.
