A post office was established at Mountain Home on October 20, 1876, and remained open until it was discontinued on March 1, 1902. In 1886, Brigham Young founded the Mesa School District which included Mountain Home. The school district moved to its present location in 1925 when the town of Mesa annexed it. In 1907, a small irrigation canal was constructed between Lowman and Mountain Home allowing agriculture to be grown near the city limits for the first time since 1879; this led to a rapid growth of the village over time and helped make Mountain Home one of Idaho's most important agricultural communities during its early years. Mountain home also became known for its chocolate production starting around World War II when local farmers turned to cocoa beans as an alternative to other crops due to shortages caused by World War I-era rationing regulations. Chocolate production continued until about 1970 before coming down significantly due to competition from other products such as peanut butter and jelly sandwiches made with Skippy peanut butter products

Mountain Home residents were asked to choose either a railroad name or annickname for their town (e.g., "The Junction"), but only one name was chosen and that name was "Mountain Home." The reason given for this choice is still unknown, but it is likely that Mountain Home's location on the main corridor between Boise and Nampa made it an attractive stopover point for travelers looking to explore both areas. In 1909, Eastern Oregon Railway built another line from Mountain Home to Lewiston, Lewiston County, Montana Territory which became known as the "Lewiston-Athabasca Line". This line served as a link between Nampa and Glacier National Park. The first train ran on this line on November 10th of that year. The original locomotive used for this service was #4602 which had been acquired by EO&R from the Canadian Pacific Railroad in 1907. On October 15th of 1915, members of the local Masonic Lodge No. 5672 voted unanimously to rename their town "Mountain Home" in honor of General George Armstrong Custer who had died during World War I while fighting with his regimentthe 7th Cavalry Regimentin India- Burma Campaignhad been posthumously awarded the Medal of Honor ().
In 1882, a group of Mormons who had relocated from Nauvoo, Illinois founded Mountain Home as a dry goods store and post office. In 1907 it became the first Mormon settlement in Idaho. The town was named for Firstborn son of Brigham Young, John C. Mountain. It was located on the Snake River near its confluence with the Clearwater River. In 1920, Mountain Home became an agricultural center and in 1932 it became the state capital of Idaho.
