Waycross was founded in 1837 by two Scotsmen, Alexander McGillivray and James McMillin. It became a post office in 1839. Waycross was first settled by English-speaking Americans of Irish descent. The Scotsman McGillivray had also landed in America on his ship "The Ranger" in 1795. He started the first Methodist church here in 1837 and built the first school house here in 1840. In 1850, Waycross had its first store and saw the arrival of railroads which made it an important center for commerce and transportation. During World War II, Waycross was home to more than fifty thousand servicemen who filled many jobs including munitions production and shipping. The town developed into an important military installation during World War II with its own airstrip and prison camp called Stonington Army Air Field (). After the war ended, Way Cross began to decline as businesses closed down or moved out of town; however, it has since recovered somewhat thanks to several revitalization projects such as the opening of a new high school and a new library which are now among the most popular tourist attractions in town.

The post grew to become an important junction for slaves and goods being transported down the Appalachian Mountains and into Georgia. By 1840, Waycross had a population of over 1,000 people and was home to several churches, schools, and businesses.
