On July 1st of 1850 the town changed its name from Aguá Caliente to Union City due to political pressure from other nearby towns that had also changed their names to avoid being associated with Rancho San Vicente de las Flores y sus Criados which straddled the border between San Diego County and Alta California. In 1865 local businessmen John Simonds and Augustus Haughwout developed what would become known as Encinitas Peninsula which extended into present day Encinitas Boulevard east of downtown Union City limits. This development led to increased demand for water supplies and streetlights needed for night life in downtown Union City which were not obtainable from Aguá Caliente because it lay within Rancho San Vicente de las Flores y sus Criados boundaries

The name Union City was chosen by the original settlers in 1873 because it was one of three towns in that area – Big Bear Lake and Redlands were also chosen – that had been organized as part of the new Mexican state of Alta California. The first post office in Union City was opened on October 12, 1873. The town grew rapidly due to its location near two important water routes: the Santa Ana River and Route 66. By 1880, Union City had a population of over 100 residents and a school district with six schools. In 1886, work began on building a depot for Southern Pacific Railway through union city; when it opened on December 1st, 1887, Union City became the first incorporated community in Alta California. In 1914–15, Union City became home to both Westinghouse Electric Company’s Research Park (now Samadhi International Limited) and Bell Labs’ Laboratory National Laboratory (now Argonne National Laboratory). In 1942–43 during World War II as Japan began their attack on America and American forces retreated towards Los Angeles Bay they set up an air-raid shelter within what is now known as White Sands Missile Range; inside this shelter were tens of thousands of war-time military personnel who remained until 1945 when everything came to an end with Japan's surrender. In 1957–58 plans were made to build Interstate 5 between Los Angeles and Sacramento but these ultimately fell through due to opposition from unions representing construction workers employed by those projects. On November 15th 1959 local officials instituted Measure O which would establish separate white flight areas within communities west of downtown Los Angeles for black people while maintaining all other classifications same; this prohibition led directly to the riots known as "the Black Sunday" which occurred throughout downtown Los Angeles that night following passage of Measure O
