In 1846, Alameda County was established from part of Monterey County; El Centro became a part of Alameda County on February 14, 1850. In 1861, during the American Civil War (1861-1865), local Confederate forces burned down the Adobe Walls around El Centro; this event helped lead to increased Union activity in that area because Union sympathizers could be found nearby without fear of retribution from Confederate forces. In 1924, Playa del Rey landfill opened and began dumping raw sewage into San Francisco Bay; as a result, high levels of bacteria caused extensive water turbidity which interfered with ship navigation and created an ecological disaster known as The Great Salt Lake Experiment. As a result of this fiasco and resulting public outcry over environmentalism at the time, state legislators passed Assembly Bill No. 927 which provided for an official Environmental Protection Agency (EPA) within the state government to regulate air quality in California cities and towns through regulations based on citizen complaints filed with local officials or by regulatory inspectors appointed by those officials. Since then there has been steady progress made towards improving air quality conditions within El Centro; however some residents still experience poor air quality due to emissions from cars parked near schools or businesses near Interstate 880/US 101 interchange (I-880 & US 101). Some have suggested that these sources be moved away from these areas but no action has been taken so far

The city grew rapidly in population and size over the next several decades, reaching its peak in the early 1920s. However, El Centro's growth stopped abruptly during World War II, as the city was unsuccessfully targeted by Nazi forces for destruction.
