Clayton, California was founded on November 10, 1853 by James Clayton and his brother-in-law, George A. Smith. The first post office in the town was established on December 1, 1853. The town name was changed to Clayton in 1865. In 1870, the first railroad line reached the town and it became an important transportation center for the area. In 1907, Clayton incorporated as a city and began to grow rapidly due to its location at the junction of two major railroads. It had a population of around 100 people by 1910 and by 1920 it had over 500 residents. The city experienced significant growth during World War II with its participation in the war effort which resulted in increased jobs and housing opportunities for its citizens. After the war ended, Clayton declined significantly in population until the late 1980s when it began to experience again rapid growth due to new development within its boundaries.

Many early residents were farmers who grew grapes for wine or raisins for bread; later industry replaced agriculture as the mainstay of local economy. In 1868, two brothers - John Dutton and Hiram Dutton - started an flour mill at what is now Third Street and High Street in Clayton which would become one of America's leading flour mills through its many generations until consolidation with other companies led to its closure in 1974.
